I've united two parts and went to upate the drawing and one of the views had some missing geometry. I re-created the view, updated, now all the geometry is showing. Can anyone give me a clue on why there was missing geometry. I'm using SDesignerR11.0

I have the same problem. If I do an update some views are missing geometry. If I update the view missing the geometry, I get a warning that the view is already up to date. If I force it to update anyway, the geometry comes back.
I think I have traced it to happening mostly if I have another application up and running as it works with the view. For example, if I have internet explorer up and running to surf the web while waiting for views to update, it seems to cause a problem.
In other words, Annotator does not behave well when doing view updates in the background.
I have a call in against this:

it sounds^looks like a typical ECONO fast behaviour.
You are using econofast update mode for those views?
If yes, be aware that your view port (or the whole application) is not covered (also partially covered) by another window when that econofast update mode shows the model quickly ("flashing 3D view")..
Is this what you see?

Yeah, that's exactly what I see! - the "flashing 3D view". How do I turn off this "econo fast" mode?

Steve,
Go to "View > Settings > View Update Mode"
In here you can turn econfast off.

I did this, but I am still getting missing geometry on view updates. In other words, I'll update the whole sheet (or dwg), and when I come back to the drawing some view(s) are mangled (missing geometry). If I update the effected view, the system will tell me that the view is up to date, and asks me if I want to update it anyway. Forcing a re-update fixes the view.

have a look to am_customize:
;Set the default update mode
(am-set-update-mode :as_stored) ; or :normal or :econofast
you should use :normal
or if you prefer the UI Gary mentioned:
(AM_SET_UPDATE_MODE :HS_MODE :OFF :AS_STORED :OFF)
the :as_stored might be important for your current situation!
But one more question, Steve: you wrote I come back to the drawing some view(s) are mangled. Are you working in between with other applications? Covering OSD/AM? Is the 3D-VP still 'flashing' in between?
